I will disagree. R1 made his advance base (Second), proceeded beyond it at his risk and was thrown out. The batter-runner made First safely.

Since all runners and the batter-runner made their advance bases, this balk should have been waved off. R3 remains out, batter-runner remains on First, two outs.
