Not a "judgement call" as compared too, safe, out, fair, foul etc. Hence, this was a misapplication of the rules, hence protestable. Your head coach simply should have stated:
"Mr. Umpire sir, I am protesting this incorrect application of the rules". Get it officially notated in the scorebook/s. Play on, let the protest mechanisim for your league handle it from there.
