When to charge an at-bat (PA)

a batter is up with a runner on first and 2 outs. On the pitch, the runner takes off to second. The catcher throws to second base in time for the putout. 3rd out, teams retire to the dugout. Does the batter get charged a plate appearance?

What's the official "when to charge an at bat" rule?
