This has probably been answered before and I've read the ncaa info but am still confused.

Here goes.

Player A (freshmen) goes to a d2 school but is not on the baseball team. He wants to play elsewhere and quit the program before season.

Can they go to a D1 and play baseball without having to sit out?

Academics are good.

Why would that not be fair? MLB has their rules, and the rules prevent players from dropping out of school, and remaining in the game. Why would anyone want to draft an unproven player that has not played baseball for a year?
Please don't take this the wrong way, but there is NOTHING about "fair" in professional baseball. It's a business, pure and simple. If he's good enough but not eligible to play collegiately, and aspires for a professional career, perhaps he should consider playing independent baseball. That might give him a road to an affiliated club, but it would be a long shot. Of course, making it is a long shot for virtually every player out there anyway.
