Does the run Count

In LL, two out with runner on 2nd. Batter hits a home run. The batter misses third base when rounds for home run. Coach appeals and the batter is called out. Is the first runner score or does the run not count.
I called the run scores............

You are correct. This is a timing play and as long as the run scores before the appeal the run counts. If he had missed first then it wouldn't because the third out with out the BR making first.
