Dont read too much into it yet. Let the year play itself out a little while longer. If he is a really good pitcher they may one day ask him to only pitch. You will have to realize this one day. There are some high schools in my area that are a little overzealous in protecting their star pitchers. If it continues let your son talk to the coach and bring up his concerns about batting.

No offense but what's wrong with him bunting? Sounds like a great opportunity to move two runners into scoring position. Great strategy if it's a close game. Maybe the coach thinks your son was the best choice since he put it back on with three strikes.
One thing I'm not clear about is did he pop the bunt up or something for it to turn into a triple play? You said they "had him bunt for the third strike" so did he strike out or pop up or what?
What I hear when I read your post is a lot of "me, me, me or I, I, I" statements. I'm not trying to be a jerk here but your son is there to help the team win and succeed not the other way around. Also, understand that if your son wants to be a pitcher and hitter that the odds are going to be stacked against him. If he wants to hit then he needs to give up pitching but if he wants to pitch at some point he will stop hitting. Just nature of the game.
Realize that you are worrying about a small window of time when you start thinking about the 4 years he will spend in HS playing. If your son is really worried about it have him approach the coach asking what he can do to earn more at bats. Make sure he doesn't come across as selfish or thinking of only himself. But make sure you don't go with the lame "The team will be better off with me hitting" defense.
My guess is your coach thought he had the best chance of moving over the runners, as others have said.
Some coaches have pitchers only pitch while having other players play the positions and DH slots to let others get involved in the game or are just better and the pitchers to focus on pitching.
We also don't know how good other players are in their positions or any information on the DH's, maybe they have proven that they cannot bunt, so he was giving a complement to your son thinking he can succeed in getting the bunt down.
For the situation to turn into a triple play, sound like there is a lot more coaching needs to occur for the team.
The main suggestion would be sit back and not to read too much into the situation and enjoy the time you have in watching your son and his team play.
Unless we are inside the coaches head in this case how can we know anything---we are reading the post of an apparently over-zealous Dad which to me means the info is slanted--- men on first and second , none out, is a basic by sacrifice bunt situation--move the two base runners into scoring position with one one --I too would like to know how a triple play evolved out of a bunt third strike
You could get two outs with a strike 'em out, throw'em out. Maybe the third out was the other runner trying to take second, but was napping and didn't take off until the play was made at third.
I know on my sons H.S. team, they had a pitcher that was a good hitter, the problem was when he had a bad day at the plate it effected his pitching. The H.S. coach noticed this and only let him hit on days he wasn't pitching. His pitching got a lot better and so did his hitting.
