Happened last night in high school game. No outs, runner on first. Batter hits grounder towards 2nd baseman but R1 hit by ball. R1 is in front of 2nd baseman. 2nd baseman retrieved ball and threw to first too late to gets the batter, The base umpire called him safe and the batter remained on first. I get the feeling that had the throw beaten the runner to first he would have called him out.

I thought the call would have been dead ball and the batter returns to continue his at bat.

Please educate and what effect this play would have on the batter's count if he is to return to the batter's box.

Rule 8-4-2g (remember I said could) If in the judgement of the umpire, a runner including the B/R Interferes "in any way" and prevents a DP anywhere, two shall be declared out.... it goes on...

That rule is not applicable to this situation, once the ball hits the runner the ball is dead and no further play is possible....call the runner out, put the batter/runner on first credited with a single....no runners advance unless forced.....

As Piaa has noted, that does not apply to this situation, runner's interference with a batted ball. You are taking "in any way" too literally. It refers to "any way" within the subject area which it is written, not a universal "any way."
