We had a coach tell us to apply to his school and not pay the application fee, it would be taken care of. Is this okay? If my son applies now, does that mean that he has made some kind of commitment to this school?

This happens regularly and it does mean any committment on your part--it simply shows that the coach is truly interested in getting you there
This is also a barometer for the coach to see what level of interest you truly have. If you go through the process of filling out the application then you obviously have a strong interest in attending that particular school.
We also had a coach request we apply to school-this was only in writing-no phone call
