pitcher wants to appeal a, say a runner leaving early on a caught fly ball and tag, time was called at the end of the play. Pitcher is on the mound and Ump puts ball in play, pitcher commits a balk when he steps off to appeal, would this be considered a "play" and does this negate his chance to appeal the runner leaving early?

Yes. The balk is considered a play and no subsequent appeal would be allowed. However, under high school rules, the defense could make a verbal appeal while the ball is dead and avoid any risk of balking on the appeal.
