Could anyone give some insight on fee structure between the Hamptons & Cal Ripken leagues. Son (Freshman ) was given the option of either league.

I believe the Hamptons League fee is $550 - this according to their website hamptonsbaseball.org under the Resources tab.
Be careful, you cannot always base it by League. Depending how the team is supported financially it could be anything from Free to Quite a bit, depending on the league. Depends on the league by-laws. Now the two leagues mentioned May have a league wide rue, I do not know.
Can it be free? I thought I read somewhere that was deemed a violation by our good friends and student-athlete first supporters at the NCAA. My mind may be playing tricks but I thought I read that somewhere some time ago.

I thought I remember something like that also. Something like the players needed to pay some amount (maybe $25/week) to "reimburse" the cost of room and board. Other than that, I don't think there are any quantifiable benefits being provided that the NCAA would frown upon.
