Conference Scoring?

I was informed last night that there are several VA conference's that do not have even schedule games within their Conference.

For example: Conference 44A "Colors" has 5 teams. However; for some reason the Yellow team only plays the other teams within their conference once, causing a schedule imbalance. Red, Blue, White, Black play each other twice. The conference decided to only count the second schedule game between Red, Blue, White and Black towards conference scoring. The first schedule game means nothing. Has anyone else heard of this rule/guidance?
