Son has been to web pages of colleges he would like to play ball at. Each site offers a chance to fill out a questioniare. My question is. If he fills out the questioniare does he need to still send a letter?

I would not rely solely on the schools recruiting web pages, I have seen some UC sites that let you know if they checked them and some were not checked for a couple of years, spend the time to do it right and personalize the letters. If you send the letters out early enough with the player information, there is a chance you may not even receive the questionnaire.

What about the schools that want him to play for them?
Just because a player wants to play at a certain school does not necessarily mean they need him or like his talent.

True, but how will certain schools know you're interested in them if you never contact them?? My son committed to a school 5 hours away that recruits heavily from its own metropolitan area. They never would have seen my son play if he had not contacted them first.
