Can the MLB scholarship program be used to negotiate a scholarship for grad school in the case of a drafted college senior? Ever heard of that happening, or is it limited by rule to undergrad?

As long as a player has used up his eligibility and graduated there is very little bonus incentive for a team to give to a player to get him to sign. As far as I know there is no graduate incentive to get him to sign, and I am sure it is not allowed by the rules set by the MLB scholarship plan. There may be some incentive to help him finish a few credits to get his degree.
College Seniors have no bargin power. College Juniors have very little and teams have figured that out.
