Pilates is one of several ways to strengthen the core, but I don't think it is ideally suited for baseball, or most other sports for that matter. I think plyometric workouts would be much more helpful. Also, look into Jon Doyles Unbreakable Abs DVD, I have found that it is the most baseball specific core work I have seen, and I have seen (an wasted money on) it all.
My son has been working out doing core and agility training since early October. His improvement has been remarkable, the coaches already know his name and he's only a freshman. One thing I can recommend is to have him find a group not by himself. They all push each other to get better. They compete. Also I've watched once or twice and you can see the kids that are goofing off and those that are really working hard and who isn't. It shows.
