More specifically, I have a sophmore son who is playing both JV and Varsity depending on who they are playing, dates, etc. But I've been told that he cannot, as an example, play a JV game on Wed and Varsity on Saturday of the same week. That it was against UIL rules. I couldn't find the rule anywhere on UIL's web site. I was told the same thing in the football program. And being the good parent, I really hate to question the coach or athletic director.
Who is throwing up the road block? Is the coach saying this is a rule or is the AD telling your coach that this is a rule? It's good that you don't want to question the coach and AD but this really doesn't make sense for baseball. I can see a rule like this for football because of the physicality but JV baseball on Wednesday and then varsity on Saturday isn't a big deal. I could see a total limit of games combined to ensure a kid doesn't play 60 games in a season (30 JV and 30 Varsity).
I don't know if these are just rules for Georgia, but here, a player can play up to the number of games allowed for Varsity. In other words, Varsity is allowed 26 games, 1 scrimmage plus the playoffs. A player can play any combination of games that totals that. Doesn't matter when you play those games or who you play them for. So, if you play 16 JV games, you are eligible to play another 10 varsity games plus the playoffs. Hope that makes sense.

I also know for football you can play up to 6 quarters per week, Sunday - Saturday. So by definition, you can play JV and Varsity, just 6 quarters per week combined.
