Runner on first only.
Pitcher on the rubber in stretch position and waiting for the sign.
Runner takes off for second base.
Pitcher steps off the rubber.

At this point, is the pitcher free to throw directly to second base, which was unoccupied before he initially put his foot on the rubber?

Or, does the pitcher have to throw to first base?

Yes, as long as he legally disengaged. Once he steps off, he becomes an infielder and can throw wherever he wants to.
