I have often seen leading BA hitters in different spots in the lineup. What are the current 3 and 4 hitters doing? If they're right there with BA or rbi's then a guy hitting well can help in any part of the lineup. Is the leading hitter hitting with authority? Why does that matter? I had a guy playing for me that was hitting .556 well into the season. He definitely hit a lot of bleeders down the rf line, bunted a few singles. I ended up moving him to the 2 spot. He just didn't fit my opinion of a 3,4 or 5 guy. He didn't even run well, but he made contact. I think he finished at .425.
3 and 4 hitters should be guys with the most RBI's on the team and power. If your team is consistantly going down 1,2,3 at the start of the game then number 6 could or should be an RBI guy. Or if any of your 3 or 4 hitters are in a slump you could move them to 6 to get better pitches (the pitcher would have no idea that the 6 hitter is really the 3 or 4 hitter and pitch him like a so-so hitter)
There are obviously many theories on this, I found one that to me makes good sense. The first choice is #4 hitter, highest slugging percentage hitter goes there. Then #3 and #5 hitters, the next two highest slugging percentage hitters go there. Then #1 and #2 hitters, highest on-base percentage hitters (preferably guys with speed) go there. Then #6 thru 9 spots are filled with the remaining hitters in order of decreasing batting average. I personally don't buy into the #9 spot being a '2nd leadoff hitter' theory, to me it seems like you'd have a better chance when your best hitters are at the plate more times in a game, and the #9 spot is going to bat fewer times than anyone else.
I think that Beezers list is a good one. I think sometimes it gets a little more complicated than that. In the CWS last year, my Huskers lost to Arizona State because Larish (there best hitter) had batted leadoff all year. He was a prototypical 3 or 4, but they decided the extra at bats were worth moving him to 1.

Another complication would be if your biggest power hitter was also quick. You don't want to clog up the base path in front of him.
