I hope these comments come off as honest and humble.

Naturally your son (and you) would be disappointed, however if he is coming off an injury I would think that it is important for him to get his reps in. Pitching at the JV level should allow him to get the important mound time in. I would use it as an opportunity to really work on what he needs to focus on - without the pressure of Varsity-must-win-games. From what I know about your program (and league) the JV level is similar to Varsity in other areas anyway. I was talking to our HS coach last week about how difficult it would be to play in your league. These are some of the best teams in the country year in and year out.

It seems to me the strategy of the coach regarding position players/pitchers makes sense.

Finally I would not try to compare him to someone who has gone before him. I am new to the HS baseball scene, but from what I have seen there is so much variability from kid to kid that it is not be fair to compare him (or other kids) to "one of the best the program has ever seen". He will end up being what he will be.

As someone posted –“sit back and relax and enjoy the ride”. I am sure he will be just fine and maybe in a year or two he will look back on this as being a really positive experience.

At this point there's probably not much you and he can do other than tough it out and hope for the best. You're not going to change the coach. You just have to deal with him as best you can.

Your statement that he "had to" pitch in winter ball puzzles me a little. Are you saying the coach requires them to play winter ball, or frowns if they do not? It really sounds to me like he may need some time off. Rehab is great, but it is not a substitute for rest.
