Brooklyn Bonnies. Have been around forever and have teams in all age groups.
What age/level and neighborhood? I have a few suggestions. Bonnies are solid.

My age group being 17u and neighborhood Parkslope
Knowing little about the NYC area, I will toss this out there:
A couple summers ago, my son played against the NY Grays (17u) at a tournament in Maryland and I was extremely impressed with the boys, coaching and parents. A rare trifecta in travel ball.
Worth a check out, I believe.
Richmond County travel program in Staten Island is solid as well. Especially their older program. Not too bad of a commute from Parkslope.
For 17U, I would suggest the New York Nine. They did a very nice job with their scout team and helped get their players into colleges (all levels) and late round draft. They played a lot in the American Legion Fields but they are not a B'klyn based team. Grays are a good org but out of Manhattan. Frankie Rodriguez a former pro has a good up and coming program, https://www.33rodzbaseball.com/ worth a peek as he is from Brooklyn I believe. Also you should check out http://brooklynbaseballassociation.com/ another B'klyn org.
Also The Bulldog org is from the slope I believe. I only know of their 13/14U team but the org is pretty solid.

Most of the high school teams for the Bulldogs are defunct. They only fielded one team this past Summer and I think those kids are almost all off to college or seniors at this point.
I would add YSL (Youth Service League) into this mix. I believe they are about to start doing some rebuilding and will be looking for strong players.

Agree on 33Rodz. We ran into them a couple of times this Summer and they have a strong team. Only one team this Summer - 17U, but a parent told me they were looking to expand. They practice out near Coney Island.

Ahh, Coney Island. We were there a few weeks back and watched son play last series at MCP.

A good friend of my son's is on the Cyclones. Had a phenomenal season...ended up leadoff hitter for the last half of the year. Good power and crazy fast. Son had hoped to make it out for a series when they played Connecticut (he has 2 friends on that team) but it didn't work out.
So texted with my son and here are the teams we can think of, in no particular order and most have been mentioned already. All of these are BK teams. There are some other good teams if you are willing to look at Manhattan or Staten Island.
Bulldogs, Bonnies, YSL, 33Rodz, St. Francis Huskies (like Bulldogs, not sure what's up with their H.S. age teams), Cougars, Blue Storm (some good teams here), St A's
