I know there are some great college rivalries in football and basketball. I am wondering what good rivalries exist in college baseball?

Clemson Tigers vs South Carolina Gamecocks. Just as bad in baseball as in football.
Seem to recall Oklahoma v. Oklahoma State many years ago.

East Carolina and North Carolina State is a good one set the record for most attendance in a NC Collegiate game this past season.
I'd bet that all the natural rivalries are intact in baseball, as they are in the other big sports (some smaller sports too). The thing about rivalries that they really heat up when playoff spots or championships are on the line. I guess you could say that all such games are contested between hated rivals.

I think this rivalry has really grown in baseball because both teams have had a good measure of success. Since I grew up in Columbia, I can tell you that any meeting of SC & Clempson is important, they just don't get the pub.

Nebraska and Texas is a good one.
USC and ucla is a great rivalry in any sport, including baseball.

They play a 4 game series each year and the winner of the series gets to wear a star on their lettermans jacket signifying the win over the rival academy. In the event of a split, the star goes to the team that won the first game.
Army's 2007 class has won 4 stars in its tenure. Army and Navy will face off next weekend for a one game showdown to determine who gets to play Lafayette in the three game series to determine the representative of the Patriot League in the NCAA regionals.
