Diggum, I'm with you. That's a bad idea. I'm assuming your son is a freshman position player. You said he got off to a good start. Well, that's really what fall ball is about for freshman. It's about making a positive impact on the coaching staff and subsequently trying to find a spot to play in the spring. It's NOT about playing thru injury. It's fall ball....not regionals.
Hamstring injuries / soft tissue injuries are tricky. More times than not when guys play thru them they become nagging 3-4 month things. A position player needs his legs. It's important that Hammy is good Feb 15 not October 15. Like you said it's a bad idea.
That being said, the last thing your son wants is to look soft. So, he may be willing to gamble coming back early in an effort to save face. All you can do as a parent is break down the ' risk vs reward' factor and hope he listens. It's hard for young players to speak up for themselves at the risk of what they believe the coaches will think of them. I get it. My son was also like that at one time. But today he's completely different.
My son had Major shoulder surgery his first year of NCAA Division 1 baseball and missed his Freshman season. Today , he absolutely will not play hurt. No way. He learned the hard way. That shoulder surgery was from over usage by coaches and NOT listening to his body. And as I said earlier, today he's crystal clear with coaches if he can't go. It toughened him up. He could care less what the coaches think. His attitude is it's my body, my life, my career and I'm not playing hurt for anybody. You don't like it? Release me and I'll go play for someone else. It sounds hardcore and it is. That is what major surgery, missing an entire season and a grueling 18 month rehab does to a player.
