I don't think there is any evidence that weighted balls increase the risk of injury. they might even help make the arm healthier albeit it is no magic pill, especially when mechanics are bad or pitchers are overused.
the only risk I see is that throwing harder itself is a risk, especially when there is a big jump in adolescent pitchers and so weighted balls could indirectly cause injuries but this applies to any training that increases velo.

I think Mike Reinold may be onto something about weighted balls increasing lay back and that could lead to injury...I am sure the folks at DLR is studying this.
