I want to be sure I get this right. You reconstruct the inning without the errors and passed balls. Any run scored with the aid of an error or passed ball is unearned. What about this situation: Batter 1 reaches first base by a ground ball and a throwing error. Batters 2 and 3 do the same thing. Bases are now loaded and the inning should be over. Does that mean that every run that scores the rest of the inning is unearned ? The inning should be over.

All unearned unless the pitcher is changed. See 10.16 (i) to see how a relief pitcher is handled. Here's an example from the rule book.

With two out and Peter pitching, Abel reaches first base on a base on balls. Baker reaches first base on an error. Roger relieves Peter. Charlie hits a home run, scoring three runs. The official scorer shall charge two unearned runs to Peter, one earned run to Roger and three unearned runs to the team (because the inning should have ended with the third out when Baker batted and an error was committed).
