What do you mean by a "clean hop"?! It sounds like the second baseman threw the ball in the dirt and is lucky that his teammates were able to corral the ball before the batter could advance to second base. His teammates saved him from getting an error that he probably deserved.
"...ground ball to second. He steps on the bag and throws to first. The batter is going to be out...but the first baseman drops a perfect throw..."

You're not only correct, but this is specifically covered in the rules.

FED 9-5-5 Exceptions:
c. ...if a player drops a thrown ball, when by holding it he would have completed a double (or triple) play, it is an error.

OBR 10.14c NOTE: When a fielder muffs a thrown ball which, if held, would have completed a double play or triple play, charge an error to the fielder who drops the ball and credit an assist to the fielder who made the throw.
