In another forum a guy asked if a ball hits the yellow fence cap on the OF fence and falls back into play do you play it or is it a homerun (NFHS rules). I'm saying you play it because it never left the field but this other guy says it's up to the ground rules established at the plate meeting.

I'm saying the fence cap only provides protection and aesthetic look for the field. If I'm not mistaken in MLB stadiums the ball has to go over and out as well. The yellow line is there to help umps determine if balls above the line are homerun or below are playable.

Is there a rule reference to cover this?

Yes. Somewhere in rule 6.00, I don't have my book at hand. A homerun must go over the fence in flight in fair territory.

You are correct about the yellow lines. The yellow capping at the HS level assist in determining if a ball left in flight. Sometimes with cyclone type fencing that can be a problem.
