Illegal batter?

In my son's game today...
#4 batter is DH for the pitcher. In the 4th inning he walks. He is replaced by a pinch runner. In the 5th inning, the previously mentioned pinch runner comes up to bat in the #4 slot as the new DH. He crushes a double,then the opposing team claims he is an illegal batter. The ump rules in their favor saying that since the original DH left the line-up that the pitcher was then due up to bat. Batter who hit the double is called out. Does this sound right?

Wrong, the pinch runner should be the new DH. It is considered to be two different spots there--- the DH and the defensive position.
