It happened in a HS game this week. Runners on 1st and third. Hit and run was on. 1st base runner breaks for second, pitch comes in shoulder high, batter swings and misses. Catcher throws to second base ball skips by the bag the runner advances to third. Batter interference called and the 1st base runner was called out and the 3rd base runner was sent back to third. Batter resumes batting. Why would the 1st base runner be called out instead of the batter?

As Jimmy said, the umpire was incorrect. What did the batter do except swing to cause the interference.

The error was in calling the runner out instead of the batter.

Yep. We do not know what the umpire saw the batter do, but we know he ruled it interference. The batter should have been called out.

No, I understand where the error was, I was just curious what the interference was, it isn't mentioned in the OP. I was wondering if the umpire double whammmied and called the interference os just a high swing.
Possible (and I wonder why he would) and this being HS, I wonder if it was on the backswing.

If I could get an out on a high swing, I'd do it today. It's 35 degrees and windy.
