I'm not an umpire, but here's what I think happens:

If the runner is not touching first base when hit, then the runner is out and the ball is dead. Batter gets first base, runners on 2nd and 3rd stay there.

If the runner is touching first base, then the ball is played live (and the runner isn't out). The question I don't know is how the infield fly rule would now change things (if at all).

I'm also not 100% positive that it matters whether the runner is touching the base, but I thought I'd take a shot. The pros will chime in shortly no doubt.
Unless the runner is on the base and it is an IFF. If not go with mrumpiresir's answer.

From OBR:
(f) He is touched by a fair ball in fair territory before the ball has touched or passed an
infielder. The ball is dead and no runner may score, nor runners advance, except
runners forced to advance. EXCEPTION: If a runner is touching his base when
touched by an Infield Fly, he is not out, although the batter is out;
Rule 7.08(f) Comment: If two runners are touched by the same fair ball, only the first one is out
because the ball is instantly dead.
If runner is touched by an Infield Fly when he is not touching his base, both runner
and batter are out.
