Noticed that some D2 and D3 schools son has looked at do not have baseball specific trainers and players are on own to go to school gym when they can to work out. My ? What I'd they don't know what lifts are good and the ones to stay away from. have you heard of programs  where guys are told  conditioning is on their own. Was hoping he could go somewhere where they could put some weight on him(what he's doing in HS hasn't helped) and to get a baseball specific program to work on.

You are right to be concerned, many athletes both young and old don't know how to condition their bodies and wind up doing more harm than good.

 

I would suggest you get your son a baseball specific work out book that will illustrate what exercises to do and how.  Also K-straps are highly effective because they use the bodies own weight to strength and condition rather than an artificial weight machine that may hurt them if used incorrectly.

He needs much more than body weight work, assuming he is a college freshmen or younger. He should be in mass building mode now and switch to explosive development as he gets closer to the season. Deadlifts, front squats, single leg presses, etc, then switching to hang cleans and more explosive type work as season approaches. Any reputable college baseball program will have a strength and conditioning aspect to it. They don't have to have a dedicated baseball only S&C coach, as many DIII's don't, but the top programs have a combination of school S&C with specific guidance from baseball coaching staff. 

 

All of these lifts require good technique so find him a gym with people who know "Olympic Lifting".
