Thanks for the responses. I could not get a download of the NCAA rules and my FED rule book had me confused:

"A run is not scored if the runner advances to home plate during action in which the third out is made as follows:

d. when a third out is declared during a play in which an umpire observed a base-running infraction resulting in a force-out (this out takes precedence if enforcement of it would negate a score)"

Since there was no tag required on R2 returning to the base after leaving and no appeal was made it seemed like a infraction resulting in a force-out.

This is a very common misconception. If you revisit the definition of a force play, you will see that it is impossible for a force play to occur at 1st base.
