Here is the scenario. Runners on 2nd and 3rd, 2 outs. Batter hits grounder to left side. The runner on third touches home prior to any out, but the runner on second is thrown out before the batter gets to first. Should the run count? I contend that since the third out was made prior to the runner getting to first that the run should not count. The umpire did not agree with me on this, and let the run score.

The umpire is correct.
To prevent the run from scoring, the defense needed to retire the batter runner or retire another runner on a force play, which was not possible in your scenario.

Good teaching opportunity for the coach of the team playing defense. Situational knowledge is important on the field.
Runs which cross the plate before the third out count unless the third out is on a force play, on the BR before reaching first, or by a preceeding runner.
None of those happened in the OP.
Note that the middle one is "ON THE BR" not just "before reaching first"
