Our game tonight was called in the bottom of the 6th with the visitors (us) up 4-1. Since it was past 5 full innings the visitor was given the win. Do the stats from top of the 6th count or does the game revert back to the last completed full inning (5th)? I'm curious because I do the book for the team on iScore and I'm not sure if I need to get rid of everything that happened in the top of the 6th or keep it.

Officially, the top of the 6th never happened. It reverts to the last full inning completed which in your case is the 5th. Any runs scored in the top of the 6th go away as well.

In a similar vein, Al Kaline retired after 22 years in the majors with 399 career home runs. But twice in his career Kaline lost a home run when the game was rained out before the trailing team completed its 5th inning at bat. If either game had been played long enough to become official, Kaline would have had reached the 400 career HR mark.
This isn't exactly the same as the OP's question, since his dealt with only 1 inning. But it's interesting, nonetheless. Many players' career statistics have also been affected by mid-game rainouts causing games to be replayed.
