If the pitcher doesn't start his move to the plate before the runner crosses home, the run scores. Otherwise, think of it as the batter never reached 1B safely.

F1 started his pitching motion. B1 called out on strikes. R3 does NOT score.

Another way to think about this is in the context of a little more frequent situation. Runner steals 2nd and reaches the base before the hitter fouls off the pitch. Can you imagine the runner not being sent back to 1st.

3rd base.
Batter strikes out, 3rd out, run does not score.

Stealing home with 2 outs and 2 strikes on the batter is not a very smart idea.

He is lucky he's still alive.
