My friend's dad asked my dad to make a workout for his son. My dad has been working out for about 35 years, but has no knowledge of lifting for a baseball player. I have some knowledge, but I'm not as qualified is some people on here. He is 16 years old, a junior middle infielder, and I'd say about 5-9 160. He also wants to lift 3 days per week. I was thinking lower body on Monday and Friday and upper body Wednesday? I would appreciate any help at all.

The key is movements and baseball players should not break workouts down into bodyparts? Does that mean if you're lifting 4 or 5 times a week you should be doing a full body workout 4 or 5 days a week? I was thinking of suggesting a full body split, but remembered seeing a split consisting of 2 lower body days and 1 upper body day.
I have never come across a natural lifter who could lift 5 days per week for any significant amount of time. The recovery ability just isnt there...

So you can do a Mon/Wed/Fri split or a Mon, Tues, Thurs, Fri split or something that resembles that frequency.

The full body workouts I am suggesting are most likely not the full body ones you are accustomed to. They are designed around movements, not body parts.

If you are a bodybuilding you should do split routines. But bodybuilders cannot play the game of baseball.
Just to add on a little, I've noticed that with a 3 day split using full body workouts my ability to add mass, keep bf% down, while gaining speed all are much easier than on a 4 day split with upper/lower body parts. I think that some of this is clinically proven as well, because GH levels rise more when more muscles are stimulated, which is part of the reason many people (bodybuilders and athletes alike) love squats for adding mass.
