It may count against your eligibility if you transfer to an NCAA Division I program, but probably not at the other levels of four-year ball. Will depend upon your specific circumstances.
In the mid-atlantic area, you have schools like Harford CC in MD which reached the World Series, as well as some other quality programs in North Carolina and Potomac State in WV. These programs are serious, players transferring to upper DI, and a national roster.
On the otherhand, there are many more JUCOs in the mid-atlantic that aren't more than an extension of high school.

Many JUCO teams play fall games. According to the NJCCA web site, participation in any fraction of any regularly scheduled contest during the academic year shall constitute one season of participation in that sport. Dressing for a contest doesn't count. Entering a game does.
